A purity of 99 percent means the main compound made up 99 percent of what the HPLC detector saw. The rest is related impurities, such as shorter or altered chains from synthesis.
Purity is not the same as quantity. A vial can be 99 percent pure and still hold less material than the label says. That is what net peptide content or measured quantity tells you.
